The story begins in the back of a hill, located in a forest during the summer. The tree that the chipmunks Alvin (voiced by Justin Long), Simon (voiced by Matthew Gray Gubler), and Theodore (voiced by Jesse McCartney) live in is cut down and driven to Los Angeles to become a Christmas tree. Once in LA, the Chipmunks meet struggling songwriter David Seville (Jason Lee) who had his latest song rejected by JETT Records executive Ian Hawke (David Cross) who was Dave’s college roommate. Dave once had a relationship with his next door neighbor, Claire Wilson (Cameron Richardson). She broke up with him because she felt he was too busy, irresponsible and he had no time for her.
After winding up at Dave’s interview, the Chipmunks hop into his basket and follow him home. Once at home, Dave discovers the Chipmunks, and is accidentally knocked unconscious. Upon waking, he kicks them out until hearing them sing “Only You (And You Alone)”. Dave then makes a deal with them; they sing the songs he writes, and in exchange he provides food and shelter for them. However, all does not go well, as Dave’s job presentation is ruined by their coloring on it, and when Alvin tries to set the mood for his dinner with Claire, things become weird and she rejects him after he tells her that “My life is being sabotaged by talking chipmunks”. To make it up to Dave, Alvin, Simon, and Theodore go to Ian in an attempt to record a song and get a record deal.

During the Chipmunks’ concert, David Seville (Jason Lee) suffers a severe injury and is rushed to the hospital. Although he survives, he must stay for a few days to recuperate. Prior to the event, he had made arrangements for Alvin (Justin Long), Simon (Matthew Gray Gubler), and Theodore (Jesse McCartney) to attend school. Little does he know, while in school, the Chipmunks feel like “Chipmunks Out of Water” on account of all the human students around. Meanwhile, Ian Hawke (David Cross) (after the departure of the Chipmunks dealt him a serious blow) searches the world for animals who can sing and dance. He happens upon Brittany (Anna Faris), Jeanette (Christina Applegate), and Eleanor (Amy Poehler), the Chipettes, and cannot wait to make them famous, and get his sworn revenge on the Chipmunks.

While performing on Lake Springfield, the rock band Green Day is killed when pollution in the lake erodes their barge. At a memorial service, Grampa has a prophetic vision in which he predicts the impending doom of the town, but only Marge takes it seriously. Lisa and an Irish boy named Colin, with whom she has fallen in love, hold a meeting where they convince the town to clean up the lake.
Meanwhile, Homer adopts a pig from Krusty Burger. Homer stores the pig’s feces in an overflowing silo which Marge tells him to dispose of safely. However, Homer gets distracted and instead dumps the silo in the lake, re-polluting it. Moments later, a squirrel jumps into the lake and becomes severely mutated. Nearby, Flanders and Bart discover the squirrel during a hike, and the EPA captures it. Russ Cargill, head of the EPA, presents five options to President Schwarzenegger to keep Springfield’s pollution contained; he randomly picks the action of enclosing Springfield in a large glass dome. When the police discover Homer’s silo in the lake, an angry mob of townspeople approach the Simpsons’ home and set the house on fire, but the family escapes through a sinkhole and flees to Alaska.
As he arrives at Springfield to do so, a helicopter lowers a bomb suspended by rope through a hole in the dome. Homer climbs to the peak of the dome and descends the rope, knocking the escaping townspeople and bomb off. Homer grabs the bomb and a motorcycle. After reuniting with Bart, they cycle up the side of the dome and Bart tosses the bomb through the hole, seconds before detonation. The bomb explodes, shattering the dome. The town praises Homer, who rides off with Marge on the motorcycle into the sunset. The townspeople begin restoring Springfield back to normal.

In the opening scene, Scrat, the saber-toothed squirrel climbs a glacier but accidentally opens a hole in it. The world of ice is slowly melting. The creatures of the Ice Age are all shown enjoying themselves on slides and pools made by the melting ice; among them the three protagonists of the first film: Manfred, Sid, and Diego. Sid opens a day camp, where none of the younger creatures take him seriously, nor do Manfred and Diego, which leaves Sid seeking a daring deed. Fast Tony , a local con artist is claiming that the earth will flood and that the bark and reeds which he sells are needed to stay alive. Manfred dismisses the idea, but is distracted when he sees that Sid will try to high dive from a giant waterfall; as Manfred goes with Diego to the top of the waterfall to save Sid from his act of daredevilry, they see that the pleasant weather caused the ice of the valley to melt, and it is kept from destroying the valley only by the glaciers, which have formed a dam. As the animals begin their journey, Sid sings three songs to tease Manny about Mammoths being “extinct”. A turkey vulture tells the animals that a giant tree can act as a boat and save them; all soon set out to find it. During the time that the masses of animals escape, a glacier which contains two sea reptiles from the Mesozoic era, (Cretaceous and Maelstrom), breaks off.
When the flood comes, Manfred saves Ellie from drowning as she is caught in some rocks, while Diego overcomes his fear of water to save Sid. Cretaceous and Maelstrom arrive, but due to Manfred’s quick thinking, they are finished off by a rock which falls on them, killing them both. The other animals are at the mercy of the water currents. Meanwhile Scrat climbs up the glacier and at the top sticks the acorn he has into the ice. This forms a crack in the glacier, which widens into a fissure, diverting the flood and saving the animals. Scrat is then washed away. In the final scene, a herd of mammoths shows up, but Manny and Ellie decide to remain together anyway, taking Sid, Diego, and the opossum brothers along. The epilogue shows Scrat having a near death experience after falling into the fissure. He enters a heaven full of acorns. Suddenly, he finds himself torn away. He unhappily wakes up, having been resuscitated by Sid.
